The key to holding atoms together would be bonding. To help you understand, remember that atoms can fill their assorted valence shells by the process of chemical bonding. This actually can take place in twp separate ways. First, an atom may share electrons along with some other atoms (that is, a covalent bond). On the other hand, it can also remove electrons from (or in the same sense, donate electrons to) some other atoms (that is, an ionic bond).

It is this formation bonds that results in robust attraction between various atoms, thus producing molecules or ionic compounds. You will find various other forms of bonds so exist such as coordinate covalent bonds and hydrogen bonds. A molecule would refer to two or more atoms which in effect are held together by means of a chemical bond.
